My engine (plus spares) is disassembled and I'm about to start a rebuild. I have various chains but I can 't tell whether they are balancer chains or starter motor chains. I loosely fitted a chain to both the balancer weights and starter sprockets and it fits both. The parts manual lists them with different numbers so I presume they are different. One of them is slightly longer than one other two but I'm not sure if that is simply because the larger one is more stretched or used than the others. Does anyone know how to tell the difference ?

by looking at the Yamaha part number you will see for example 52 or 54 or similar numbers in the parts number, this tells you the number of link pins in the relevant chain, as another example a 105 in a drive chain will mean it has 105 link pins, hope this helps.

You were right with the 52 and 54 link pins count. Also, if I looked harder I would have noticed the white marks on the balancer chain for timing purposes.
