Did you do change the condenser? Most everyone ignores the condenser but it can have an effect on the spark.
What color is the spark? It should be blue/pink. A bad condenser will allow the coils to not get full saturation and release the spark earlier.
I see you did not do a compression test. It will confirm if you have valve timing problems as compression will be much lower.
Did you tighten the cam chain at any time in your tuning as this will change the valve timing and clearance. I own three of these bikes and one had not run in twenty years, did a quick carb cleaning and inspection, compression was good, new points and started on two kicks. Definetely something we are missing here!
Backfiring is also an indication that you are too lean this will give you some backfiring. Set your idle screws to 1 1/4 to 1 1/2 this will allow for additional fuel. Is the backfiring pushing the carbs off the rubber intake mount? This is an indication you have a leaking intake. I had this issue for a while but it did still start. Check in the back of the needle screws to make sure you have a small o'ring and washer to seal as this will affect fuel ratio and give you a lean condition.
Do not use the starter to try to get it going as the starter takes all the electrical power and can leave you with weak spark. These bikes do not want to start with a weak battery, as spark will be white/yellow in color and coils do not get full saturation.
What sparkplug are you using? Try using a ngk platinum or iridium in a higher heat range 7 is hotter than 8 etc. If your plugs are always wet you have weak spark. If you are getting backfiring and the plugs are bone dry you are not getting enough fuel.
I am running xs pods with stock settings and shorter mufflers. These carbs run pretty rich at stock settings.
